hard to pick just three so i think maybe by listing some of our favorites that come to mind we can move towards a consensus model.
also, list your favorite sideshow bob episode
Top 3 in no particular order:
marge versus the monorail (homor becomes monorail conductor)
you only move twice (homer gets a job at globex corp. working for evil genius hank scorpio)
scenes from the class struggle in springfield (marge finds an outlet mall designer suit and rubs elbows with country club types)
Favorite sideshow bob episode: brother from another series (david hyde pierce guest stars as bob's brother who hires him in a work release program)

The City of New York vs. Homer Simpson
Itchy & Scratchy Land
Lemon of Troy
Probably not actually my top 3, just ones that came to mind where I actually knew the episode title.
Favorite Sideshow Bob episode is the one where he runs for mayor.

you only move twice/homer's enemy, depending on whether you think hank scorpio or frank grimes is the best one-episode character they've ever created
homer's triple bypass, because, among other reasons, "remember your hippopotamus oath" is probably my favorite simpsons line ever
marge on the lam, which has more great lionel hutz quotes than any other episode
sideshow bob episode: cape feare

I just want to make it clear that this clearly was not me (btw this is), those these are good choices.
I would go with:
Bart's Comet
Lemon of Troy
Marge v. the Monorail or King-Size Homer...
wait, maybe that was me after all. If it was, the omission of Bart's Comet was unconscionable.

it had one of the best brief sequences in the entire series:
Kent Brockman: With our utter annihilation imminent, our federal government has snapped into action. We go live now via satellite to the floor of the United States congress.
Speaker: Then it is unanimous, we are going to approve the bill to evacuate the town of Springfield in the great state of --
Congressman: Wait a minute, I want to tack on a rider to that bill: $30 million of taxpayer money to support the perverted arts.
Speaker: All in favor of the amended Springfield-slash-pervert bill?
[everyone boos]
Speaker: Bill defeated. [bangs gavel]
Kent: I've said it before and I'll say it again: democracy simply doesn't work.
Now, over the years, a newsman learns a number of things that for one reason or another, he just cannot report. It doesn't seem to matter now, so...the following people are gay.
[a list flashes by hurriedly]
Marge: Turn it off!
Homer: [copying down the list quickly] Just a second...

"The Trouble with Trillions" from Season 9, in which Homer has to become an IRS informant to make up for not paying his taxes, is one of my favorites. Homer, Mr. Burns and Smithers end up fleeing to Cuba with the trillion-dollar bill that had been printed by Truman and given to "America's wealthiest and therefore most trustworthy citizen, C. Montgomery Burns" to deliver to Europe post-WWII.
Memorable quotes:
Homer, wearing a wire, asks: Does this make me look fat?
Lisa: No, it makes you look like a tool of government oppression.
Homer: But not fat?
-------------------------------------------------------
IRS agent: You're going to be working for us now.
Homer, whispering and pointing discreetly to the IRS agent across the room: Okay, but could you pay me under the table? I got a little tax problem.
-------------------------------------------------------
Mr. Burns is reluctant to let Castro examine the trillion-dollar bill.
Homer: Mr. Burns, I think you can trust the president of *Cuba*
Mr. Burns, optimistically: Now give it back...
Castro: Give what back?
-------------------------------------------------------
Homer, Mr. Burns and Smithers floating on a raft off the coast of Cuba.
Mr. Burns: Well, if it's a crime to love one's country, then I'm guilty. And if it's a crime to steal a trillion dollars from our government and hand it over to communist Cuba, then I'm guilty of that, too. And if it's a crime to bribe a jury, then so help me, I'll soon be guilty of that!
Homer: God bless America!

Homer: Shut up, shut up! If I don't hear you it's not illegal! OK, I need some deductions, deductions... ah!! Business gifts! Here you go, keep using nuclear power!
[Homer grabs the boat painting from above the couch and hands it to Marge.]
Marge: Homer! I painted that for you!
Homer: OK, Marge, if anyone asks, you require twenty four hour nursing care, Lisa's a clergyman, Maggie is seven people, and Bart was wounded in Vietnam!
Bart: Cool!

Oh, the bases were empty on the diamond of my heart
When the coach called me up to the plate
I'd been swingin' and missin' and lovin, and kissin
My average was point double-o eight
So I spit on my hands
Knocked the dirt from my spikes
And pointed right towards center field
This time I'm hittin' the home run, this time love is for real
I'll slide, I'll steal, I'll sacrifice a lovin' fly for you
I've been slumpin' off season
But now I've found the reason
I've struck on a love that is true
I used to play the field, I used to be a roamer
But season's turnin' around for me now
I've finally bagged me a Homer
That's right, I've finally bagged me a Homer.
