The big bad of Yugioh GX is a character named Yubel. Yubel was a Yugioh card that fell in unrequited love with the protagonist, but that the protagonist lost because his yugioh card was basically KILLING people he beat in duels. Apparently, she/he (Yubel is half-male, half-female) traces back tens of thousands of years to an ancient intergalactic Empire (called the Martin Empire) that controlled the universe through the power of Yugioh cards. Coincidentally, Yubel was used by some distant ancestor of the MC. She/he was exposed to Cthulu (called the Light of Destruction) and made evil or something.

Due to being themselves a Yugioh card, Yubel is able to crush most of the MC's ally duelists and threaten the existence of the universe, but the MC is able to defeat Yubel in a duel and save the universe by telling Yubel that he also loves it back and then playing the fusion-card in Yugioh in order to permanently fuse their souls together.

thus the world is saved.
